In your lab's recent cofactor publication doi: 10.1093/nar/gkx366 there are several features shown as output (such as directed acyclic graphs for GO-terms) that don't appear to be included in version 5.1 of the standalone I-tasser package. Is standalone package version 5.1 using a version of COFACTOR prior to that used to generate the results and perform the banchmark tests described in the recent publication? If so, can you give an estimate of when a standalone package will be released that includes the most recent COFACTOR version?
